But in this case uninstall process will start automatically. How can i open confirmation popup on top of all other windows with icon in taskbar?

You could, at the beggining of the <preUninstallationActionList>, use the action <showQuestion> and use <exit> in case the user rejects to start the uninstallation:

<preUninstallationActionList> <showQuestion text="Do you want to uninstall the application an all of its modules?" variable="should_uninstall" /> <exit> <ruleList> <isFalse value="${should_uninstall}"/> </ruleList> </exit> ... </preUninstallationActionList>
