When i build my installer which is 536mb in size the .exe contains no icons but if i remove one of the folders and rebuild so its only 6.09mb in size the .exe contains icons.

How do i keep the icons in the bigger build without using another program to add them?

This is a limitation of Windows and how the icons are stored in the executable resources.

I believe the limit is in the 512MB. To solve it, you could try reducing the size of the installer a little bit by using lzma compression:

<project>
   ...
   <compressionAlgorithm>lzma</compressionAlgorithm>
   ...
</project>

Or you could build a CDROM-type installer as explained here

After looking at other install executable's from other programs this seems to be the case. I will try the options you gave and see if they help.
