I need to add a shortcut to the start menu, that includes a parameter set half-way through the install.

How do I achieve this?

You can add any variable in the definition of the shortcut. For example a ${checkforupdates} variable:

   <startMenuShortcutList>
       <startMenuShortcut>
          <comment>Launch ${project.fullName}</comment>
          <name>Launch ${project.fullName}</name>
          <runInTerminal>0</runInTerminal>
          <windowsExec>${installdir}/app.exe</windowsExec>
          <windowsExecArgs>--checkforupdates ${checkforupdates}</windowsExecArgs>
          <windowsIcon></windowsIcon>
          <windowsPath>${installdir}/</windowsPath>
       </startMenuShortcut>
    </startMenuShortcutList>

The shortcuts won't be created until right before the postInstallationActionList so you can delay the definition of the required parameters until that point.
